Recently replaced the original blower motor, which was a pretty much a straight forward job, took only 1/2hour. Upon disassembly, noticed there was 2-3 inches of fresh, clean water in the blower motor compartment (the part where the blower motor attaches to).

Am thinking that it may be clogged drain hoes on the cowl. Bear in mind that this was after heavy rains from the hurricane that hit NY this past week but the blower motor had already stopped working prior to this storm.

Nothing else was wet, not even the floor mats. I used an old rag to mop up the water to remove it.

Does anyone have any idea why this happened? and if it may happen again? I will attempt to clean out the drain hoes just in case. But am concerned this will happen again.

Any help is greatly appreciated. This is my first car and want to maintain it as long as I can :)

Welcome! I think you're on the right track, it most likely got wet from clogged up cowl drains. Check out the two on the cowl itself, with the rubber hoses attached. Make sure those are all clear and free of leaves and debris. Also, if you look down in the cowl in front of the cabin filter and in front of the fuse box on the driver side, you'll see two more drains. Those can get pretty clogged up because they're harder to see, but they will certainly back up water into the blower motor and eventually the carpet. I just recently cleared out my driver side drain on my V70R since it was letting water into my floor.
