Acceleration Hesitation Problem
 

My 01 T6 runs fine at road speeds. If you go full throttle and hit passing gear, it would run up to 4.5 or so then suddenly cut power. This would happen and as the car got hotter the cut out worsened to the point where it would shut the engine down to an idle for a bit then it would come back and run fine. I thought a number of things like o2, catalytic convertor plugged, etc. I called my service manager and he said it sounded just like loose turbo pressure tubes. The CEL was on, but i didn't get the codes.

I moved those around and it ran great on the way home. I went ahead and tightened all the tube connections, etc. First I pulled fuses 7 and 23 to reset the ECM (bad idea i'm guessing) and the car barley ran for a while then slowly came up the standard listed below. Then I pulled off the negative battery cable in hopes to reset everthing.

The CEL is gone, but the car runs like crap. It's good below 3K, but over 3K it stutters, stalls and slowly climbs like the turbo is doing nothing then around 5K it tries to kick in a little. I remember it doing this the last time I pulled the negative cable. Is this a normal thing for the car to freak out for a bit when you pull the cable? How long should it last, etc?

Pull the ECM codes. I've seen bad throttles do that.
BTW, when you pulled the battery terminals, did you just pull the negative off and let it sit? you should disconnect one and connect it to the other to perform a hard battery reset. This will ensure that there is no static in the system. Usually take the negative and positive off and jump them together for a few minutes. BTW, make sure the key is out and off when you do this and that everything in the car is shut off.
Other than that there are a few of things that could cause that problem. Clogged cats (unlikely) bad air mass meter. Bad throttle module. Massive air leak.

Check all of the fuses too.
