P0335 and P0341

P0355 and P0341. Hard starts/sluggish.

I recently replaced my water pump, timing belt, tensioner pulley and didn't do the proper process for the tensioner pulley. This resulted in my exhaust cam getting off a few teeth. This resulted in a camshaft code of P0341 and the engine wouldn't fire.
I ended up having to pull the cam cover off to reset the timing as I couldn't rotate the exhaust cam to the correct position. I put everything back together. Ensuring I followed the correct procedure to tighten the tensioner pulley. After getting everything back together the car started real rough, sometimes I'd be trying to start her for 20 minutes before she fired and I started getting P0335 and P0341. I figured I might have made another mistake but I checked the timing after multiple drives and I'm confident that it is correct (Marks are aligned on intake, cam, and crank).
However, I'm getting P0335 and P0341. I changed the cam sensor and crank sensors and was still having a heck of a time getting her to start. When I could get her to run she was very sluggish. I read somewhere else on these forums that this could be related to the fuel pressure regulator.
Friday night I replaced the fuel pressure regulator, cleared the codes, disconnected the battery and let her sit for about 16 hours hoping that this would reset the computer and I'd be good to go. After reconnecting the battery Saturday she fires up pretty well 3 out of 4 times (I started it up about 20 times and let it run for a bit). She feels responsive when she fires correctly, that fourth time though it's a real rough start, idle is low and inconsistent (deviates between 500 and 800 rpm) and she is very sluggish.
Still getting P0335 and P0341 with the occasional P0336.
At this point I'm thinking it's the computer or something in the electrical system.
My plan for today is to pull the camshaft position housing, verify that I have the piece on the exhaust cam seated correctly and start looking for a ground wire or something that might have been knocked lose. Other than that I'm at a loss.
As an aside I have a loud metallic rattling on that end of the engine, it's not coming from the pistons/valve and has been present for awhile. I'm thinking it's exhaust or turbo related, but I'm not sure if it could be related to the codes.
Any advice would be greatly appreciated.

Update: The mechanical timing is correct. The piece that goes on the exhaust cam for the sensor to read is placed correctly. My buddy brought his voltmeter over and is fairly certain that their is an issue with the electrical system.
Also, the loud rattling sound is coming from the turbo. I'm not sure if it's the waste gate or the turbine or what.
Still looking for some help on where to go from here. We'll probably start looking on the computer end for wiring issues, etc.
