Will a 3" pipe need to be adapted to stock T5R turbo? I took my car to a muffler shop and they told me that a 3" pipe would not fit on stock turbo. How does that downpipe hook up to turbo?

You need to make sure the downpipe has the same flange as yours.
You could also change the flange on the turbo to match the downpipe.

I have a 3 inch downpipe on mine right now. I have a straight flange now and took the conical one off and installed the straight to make the downpipe fit.
