engine misfire or tranny problem

My 2001 s40 (80k mi) check engine light went on awhile ago Now, the car is not driving right(has progressively gotten worse). It is getting rough and isn't driving smoothly(intermittently losing power?).Even though the check engine lightwent on, it felt like the tranny might be been causing the problem (long story why I think that) as when I shift gears (e.g.,from reverse to drive), it seems to be it is not shifting right. I took it to a transmission place and they said there was a problem (fluid not flowing right; possible torque converter problem) with the tranny. I took it to a place that works on volvo engines and they said the computer code said that the problem was an engine misfire and it is probably the coil. That really makes sense.
Could it both problems (I hope not !) or is the transmission place wrong. Do they actually have computer error codes for the tranny??
