Default clutch sticking?

Hi again all, so I had my transmission rebuilt for about $1500 (had to take it back in twice, once a seal started leaking, then a valve got stuck--thank goodness for warranty), and now I have the "transmission service needed" info on. I do my research and I think it is probably the input/output sensor, as the shop hooked up diagnostics for two hours trying to get that off but couldn't figure out why it was on, as they said everything is normal. There is no check engine light or anything else. But....
As I'm driving, the car seems to lurch between 3rd/4th gear (in auto, between most in manual) when it shifts either up or down, its not a horrendous lurch, like when the valve got stuck, but still noticeable. Could this be caused by...
A) torque converter not getting enough freespin
B) TCM needing to relearn (d/c battery, do the process)
C) whatever is causing the tranny light
D) ABS module needing rebuilt
These are what I've figured it most likely to be from what I've found on here, but I haven't encountered the lurching like this in the other posts... Thanks for any guesses you might have
KT

ABS module might be part of it.
How long was the rebuild?

The car was in the shop for about 3 weeks in January, less than 500 miles since then as I've had to take it back twice...[:@] I found out tonight driving home that if I'm in manual and I let it go to higher RPMs--2800+ before I shift it, the "lurch" is not noticeable. At the lower RPM's its more noticeable, as when the its in automatic and shifts normally (2000ish).

I would give it a little more time.
Sometimes it takes a little while for the computer to adapt to your driving.
