I heard they are really hard to hook up because of the factory amp. Does anyone know anything about this and how hard it is to wire up a aftermarket unit?

As far as I know if you buy the aftermarket wiring kit it isn't all that hard to get it hooked up.
Someone should have a little more info for you.

Thanks for the info. For $22 total I got a harness and a little cubby hole thing since I only put a single din in and wired it all up and it sounds way better. It doesn't even sound like the same speakers they even sound more crisp better and more bass too.
