Default clunk! mounts or Transmission

2001 S80 2.9 L
After a 600 mile ride, when shifting from park to reverse there is a loud clunk. But this morning after 12 hours of no driving, the clunk is barely noticeable. I'm thinking that the mounts need attention as I still feel engine vibrations at high speeds. Am I misunderstanding a mount problem for a transmission problem?

It is hard to tell w/o feeling it. Upper and lower torque mounts bad? fluid good?

I have noticed that once I shift the car from neutral into any drive gear I can hear something from the engine compartment that sounds similar to an electronic motor or a pressure plate that lasts only for a second or two once the gear is selected. Some days this sound is more noticeable than other days. Are these sounds and clunks related?
The fluid and filter was changed about 15,000 miles ago and still looks as clean. The upper mount was replaced a few months ago and will be replacing the lower torque mount later this week.

when I changed my lower torque mount I got the impression that the car shifted smoother.. Could just be my mind, but I genuinely think it made a huge difference...
