Default heart-beat comming from the air cleaner

I just re-built my turbo assembly and am breaking it in on the driveway. Just after I started the engine I thought I heard a wierd thumping sound while I was under the the car checking for oil leaks and thought it was my son who is a drummer thumping on the seat or something. It wound up comming from the breather box. It is at about the same speed as a resting heart-beat and very steady (at idle). Any thoughts what it could be. I am not throwing any codes at the moment.

the inter-cooler was full of oil in the lower plenum so the heart-beat was the engine vacuum overcomming the pressure of the oil in the lower plenum and glugging a gulp of air. That is all cleaned now , the tubes and the inter-cooler. Now I can't seem to get the car to accellerate. I am getting a miss on cylinder 1 & 3 and need to know how check that out, the primary side of the coil pacs was 1.3 ohms, what should the primary and secondary resistances be. What would keep the engine from accellerating and not throw a code except for cylinder mis-fire?

if 1 and 3 are miss firing you have a bad coil.
