new transmission issue

I have a 2000 s80 T6. Transmission froze at 112k and was deemed worthless by the dealership. The cost was around 5000 dollars to replace it. I opted to buy a used transmission and put it in myself with the help of my mechanically inclined brother. Risky, yes...since it is one of the most difficult transmissions in the world to replace. But we got it done. It drives decent, yet not good. It shifts VERY slowly under normal acceleration and under harder acceleration it sometimes wont shift at all or it will shift (with a loud clunk) way late. Using the Tiptronic (autostick) method of shifting works a little better since i control the shifting manually, but it's still very sluggish. I added some transmission fluid and transmission doctor to seal it up just in case of leaks. Any suggestions? The car works pretty good once it's at cruising speed, it's just not consistent and from 1st to 2nd and 2nd to 3rd is when all the problems occur. Will this wear off? or is there something i can do to help it out

I would say you need a software upgrade, dealer will have to do it...
tranny out of another car is like attatching a monkey's arm to a human,
you will need the most current software installed.
